Below is the full main mission list of Destroy All Humans 2 Reprobed including all optional side objectives. While completing the main objectives (marked in-game with yellow) will progress the story, completing the side objectives rewards you with Furotech that you can use in the Pox Mart to upgrade your gear and saucer. Not to mention that it will unlock the “The Optional Mandate” trophy. If you miss any of the optional objectives in a mission, you can revisit them under the “Holopox Deck” section of your saucer menu. The last point I’ll make before the mission list is, obviously, spoiler alert.

A bit of advice when playing through Destroy All Humans 2 is to back up your save to the cloud as often as you can. As you can see in the live stream below, I was about 45 minutes into the game when a crash corrupted my save and I was forced to restart.
